They contact him while he's in his room, reading through some of his notes on the Book of Magic. There's a lot more that needs to be done, but they know so much more now. They can finally set off on a path that might take them to defeating Chronoblivion.
The Medbay buzzes him while he's in the middle of working on an decryption.
"Mr. Pines, this is Dr. Gym'll. You told us you wanted to know if your sister ever returned. The rescue team just picked her up from Phelolu."
The world seems to pause to Dipper. For some strange reason, the words almost sound like they're coming through water.
"Is she okay?"
"She's stable, and already awake. Mr. Brande and Officer Erin explained the situation - and that she'd been here before. Twice. She said she remembers a little but doesn't remember most of it, so it looks like the Time Trapper did something to her memories of being here. We told her you were here and that we'd call you in."
"Okay. Thanks."
He doesn't run this time, like he did last time she was here. Instead he slowly walks over to his desk and pulls open a drawer. There's a paper letter folded up inside, and he takes that and tucks it in the pocket of his shorts. Then he flies to Medbay, but...not fast. Not as fast as he wants to fly.
It's different this time. Seeing her again is...different. Because some of the changes are on the outside this time and he knows how she's going to react to that. And when it comes to the changes on the inside, he knows how she's going to react to that, too.
When he gets to the Medbay, he pauses just outside her door, listening to her chattering to Waddles about this great big adventure they're about to go on. It makes him smile. And then the smile drops.
Then he takes a deep breath, lets it out, and walks in.
They told her her brother was coming but the boy that walks into her room that can't possibly be her brother. He's almost a year older, several inches taller, and a lot more solidly built. It's nothing too crazy, but he looks more like a middle school track star than a limp noodle, and he has enough in the way of biceps that they're actually visible when he puts his hands in his pockets and shrugs his shoulders, as he says:
"Hey."
Other things are different, too. His hair is longer, a curly mop that he rarely bothers to get cut. His eyes have a look to them that's a little distant, the circles under his eyes are bigger, and his brow seems to have more permanent frown lines. Even his face has changed just a tiny bit; it's a little less round and there's something that almost looks like an actual jawline forming. It's not a strong one but it's there.
"So I maybe broke my promise a little bit?" His voice still goes high and thin when he's feeling awkward. "You know, the whole growing up together thing? I did a little bit of it on my own."

For a second she just gapes at her older brother in disbelief. Just a second. Then her face screws up in the angriest snarl and she points, viciously.
"You!"
Her voice is still a little raw from Phelolu, and it lends all the ragged fury she feels at being left behind into that one word.
She doesn't exactly know the words for what she's about to demand of him, but she vaguely knows the concept, and that's just going to have to be enough to convey what Dipper has to go subject himself to.
"Freezy-sleep! NOW!"
If only she knew how to say "cryostasis."

"I'm not going into cryostasis just so you can catch up in age."
He comes over and climbs onto her bed, slipping off his boots and folding his legs under him. Then he holds open his arms to hug her and just sits there that way, arms wide open.
"You can be mad at the inexorable progression of time and how it slowly consumes us all, or you can get hugs, but you can't do both."

She's pushed him into stranger things than a cryo-chamber. Already the plans are forming in the back of her mind. Can she remember cryo-chambers on Legion? Her memories are as fuzzy as trying to recall a dream, but there must be some open chambers around this Space Future that Dipper could "accidentally" be pushed into.
She's not going back to Regular World High School a year behind him. She's simply not.
She retains her fury, arms crossed. How dare he age without her? How dare he NOT have already put himself in stasis to wait for her, like a responsible twin?
Waddles, dirty treacherous pig that he is, trundles over and curls up contentedly in Dipper's lap.

In a voice filled with faux disappointment, he says, "I guess if we're fighting now, it means I can't tell you about any of the other teenagers that are here, or about all the cool superhero teenager stuff we do. Most of them are guys, too."
He knows her weaknesses.
"Including one of them that like-liked you last time you were here? He has an eye patch. And a shamisen that he pretty much plays like an electric guitar."
He shakes his head slowly.
"But if you're too mad at me to be interested in hearing about any of that, what can I do?"

"Mad? Who said anything about being mad? Why would I be mad, I'm never mad! I'm cool all the time!"

Mabel gives in, administering one Awkward Sibling Hug.
It occurs to her as she does that Dipper being this much older means he probably hasn't gotten a hug in a while. Realizing this, she lets the hug go on a bit. Just long enough to notice -
"Woah brobro, when did you find out about deodorant?"
The other changes were terrible, but what a good change this is!

"Stop smelling me! That's so weird," he says, crossing his arms.

She makes sure to yell that so the whole Medbay can hear.
"So who taught you how to use it? Was it Wash?" She frowns, considering the name. "His name's Wash, right? The armor guy? I feel like I must've met him a few times when I was here before -"

"But it wasn't him teaching me anything, I just didn't want to smell bad for..."
His face turns bright red.
"Someone."

That's way overdue, clearly.
But now they have way more important things to think about because that is the sibling blush of a sibling crush. Mabel's pupils automatically dialate.
"For WHO? WHO DID YOU WANT TO SMELL GOOD FOR, DIPPER?"

This time there's something happy here. And he always shares the happy things.
So the way he answers her question is by casually pulling out his omnicom and thumbing through the camera roll, which has tons of pictures by now of him and other Legionnaires. He stops on one of his favorites of him and a particular Legionnaire.
It's a picture of him and a girl that looks a little bit older than Dipper and Mabel. She has short brown hair and glasses, and is wearing a green sundress. She and Dipper are making stupid faces in a selfie. Even despite the silly face, she's pretty. Kind of nerdy-pretty, but definitely pretty.
"Her name's Pidge. And she's totally my girlfriend," he declares proudly. "Like my actual girlfriend. It's not just me following her around and breathing too loudly. I asked if she wanted to be my girlfriend and she said yes."
He hands the omnicom to his sister because he knows she'll want to study the entire camera roll. Then he waves a hand.
"You may commence the inevitable high-pitched shrieking now."
He knows his sister and he's ready for what's about to come. He even gets ready to cover his ears with his hands. This is going to be a loud one.
